I believe you have to be a prime license to make changes to the desktop app.

I would like to know how to change this also.  I did find out how to change the online off line icon for the app.  All you have to do is replace them in \flash\modules\desktop\data

but I can't figure out how to change them in the shortcut or in the top left corner of the app, also haven't been able to figure out how to change the name from "Desktop" to my site.

I have contacted an .air developer will keep you guys posted on what I find out.

I can not comment on whether or not this allowed by the license but I did find the files for the icons, you can change these files. Now you will have to have your members reinstall the app.

Go to these directories

Flash

Modules

Desktop

Data

In data you find the icon files to change (two online and two offline)..But you may want to confirm first that this allowed!!!

this only changes part of the icons really, once you have made those changes and then click the download option if you explore the files of the downloaded program you will find that there are other icons that are in there that were not in that directory.  I did this was able to change the tray icon which is the online offline icon, but it did not change the desktop shortcut icon and the program is just labeled as "desktop"  I tried to edit the source files of the downloaded Air package but when I tried to re-package it would not install due to it being invalid.  I believe this has something to do with the hash.  If I could only figure out how to repackage the air package things would be golden on my half.

You need a Prime license to rebrand the desktop application. The desktop application is compiled dynamically at http://air.boonex.com/desktop and cannot be modified locally, unless you can circumvent the various hashing techniques (it is somewhat possible, depending on how you go about it, but the changes allowed are little at best).

I'm currently looking into a way to compile the application myself, which will require a copy of the Adobe AIR SDK, as well as the files used by BoonEx. I am in possession of both, and only need now to figure out how to exactly go about the process of compiling the application correctly.

Which is a word, apparently. Though I should also point out that my post was very informational (but you like to look past all that, so I understand).

Yes, I also noticed how you overlook anything that may make your point moot.
