Restored database and site fully...problems

Ok, so I had a problem and deleted the incorrect installations (had them backed up) and went to restore them, everything looks fine but all of the links are now broken.  They just all redirect to the homepage with the exception of a few (dashboard and profile info).  Has anybody else had this problem?  And is there anything I can do to make it go away?

did you clear the cache and cache_public folder yet ?    do you still have .htaccess file in the root of the site with code in it ?
